Ganondorf and Bowser.
Ganondorf is raw evil, trying to take over Hyrule several ways, including but not limited to feigning divinity, posession, holding people hostage, and freeing a sociopath. Ganondorf has never (totally) died, as every time he's defeated, he's sent back to the other realm, turned to stone, or resurrected the only time he ever truly did (after Zelda II, as he would be dead in Wind Waker if he weren't brought back.) I don't know much on Dhaos, but I do know that I'd have heard of him if he were more skilled or more evil than Ganondorf.
Bowser is more evil than Gruntilda, who's motives are far less out-going, merely intended to make her pretty, then, when that fails, to get revenge. Bowser has attempted global domination several times.
So that's one vote for Ganondorf and one for Bowser.

Dhaos, main villain of Tales of Phantasia.
