So... time passed and I didn't submit this before the American launch of Diamond and Pearl, but for people from Europe and Australia it's not obsolete yet .
This was inspired in a stage idea that plainly involved a ride on Rayquaza.
When I saw that idea at SBO I thought that Rayquaza alone... was not what we Poké-fans want or we Nintendo fans deserve!! Only one Dragon-type Pokémon dragon-dancing through the skies? We needed more action; legendary and unstoppable Pokémon action we can't see even in movies!! Special effects! A Drought! A Drizzle! An Air Lock!! Water Spout! Eruption! Thunder! Do you know what I'm talking about? Yes! The legendary and cataclysmic battle between Groudon and Kyogre on-stage, with the presence of our favorite Nintendo characters fighting between them!!

Description:
Want Pokémon action? This is a Rayquaza ride that starts thousands of miles above ground, inside the ozone layer. Characters will be fighting on top of Rayquaza's back as Rayquaza will sometimes lean and wiggle and boost its speed using Extremespeed. Rayquaza will be flying down to the land while this happens. Occasionally, meteors, Lunatone, and Solrock will be seen falling from outer space, while Rayquaza roars and makes twisters around itself. After a while, Rayquaza will descend from the skies and start flying around legendary Pokémon Groudon and Kyogre, which will be battling fiercely with extremely powerful attacks that can damage the players. Groudon get close to the water, roars and uses Earthquake, Rock Slide, and Eruption. Kyogre gets close to the land, roars and uses Water Spout, Sheer Cold, and Hydro Pump, while Rayquaza flies around them and uses Thunder, Hyper Beam, and Twister. During this battle, a lot of sea and ground Pokémon can be seen making cameos in the background dynamically. After a while, Rayquaza will emit a light that will calm the weather, and Groudon and Kyogre will stop battling. Rayquaza then flies up to the sky and you'll be able to see Cleffa flying on meteorites. This process repeats every now and then.
During the battle between Groudon & Kyogre, the camera is always looking at the SSB characters. Rayquaza flies in circles around Groudon & Kyogre, letting us give a look at them while the camera rotates around them in glorious 3-D. Their attacks should be highly predictable so that the players can think in avoid them.

In case Deoxys becomes playable in SSBB, this will be a great place to unlock it, since this could be used for an Event Match that recreates the events from Pokémon: Destiny Deoxys, in which Rayquaza was the antagonist of Deoxys.
All SSB Pokémon stages made so far don't have a story in the background unlike those from Star Fox or TLoZ... And what we saw in the second trailer for SSBB tells us there will be a plotless Stadium stage once again. Pokémon is an RPG series which surely deserves an epic homage like this IMO.
With the exception of Mewtwo, all of the legendary Pokémon that existed at the time SSBM appeared were summonable from Poké Balls. However, Kyogre, Groudon, and Rayquaza are too gigantic to appear from Poké Balls and attack this time around. So this is a perfect way to show the stars of the Hoenn plot in action.
